Although clinical databases capture patient phenotypes and treatments, they often lack direct connections to the underlying biological pathways that drive disease processes and therapeutic responses. We developed a unified graph structure by integrating two complementary knowledge sources—the Reactome pathway database and the Observational Medical Outcomes Partnership (OMOP) Common Data Model (CDM) containing MIMIC-IV clinical data. We expect that this integrated graph structure provides a foundation for mechanistic interpretation of clinical outcomes by connecting patient-level observations to underlying biological processes.
